I have a 24 gal jbj nano.  It has the stock sponges in the first comparment, some lr rubble and chaeto in the second, and carbon and the pump in the third.  I also have a koralia #2 for more flow.  Anyway i am noticing a lot of little bubbles floating around.  What can I do to clear up my tank.

Add water. It may simply be running with too low of water level in the back and the fallling water is creating bubbles that get sucked into the powerhead which acts like a blender making a froth of bubbles.
 
Sometimes a pinhole leak in the piping connections can draw in bubbles that get shot out of the nozzle.
 
Also, realize that as waves crash in the ocean there are lots of air bubbles sometimes down as far as 10 feet as well as all kinds of food organisms traveling in the water, especially at night.

Mark is porbably right about the water level in the back. You say you see the bubbles floating around in the tank. Can you see if they are coming out of the return piping? If so they are being created in the back. section and raising the water level should help. If the chambers are the same as my JBJ 28G. try putting the carbon under the sponge in the first chamber. That should allow water to flow more freely in the return chamber.
 
If the bubbles are not coming out of the return piping the Koralia may be to close to the surface and is sucking air into it from the surface. This happened in my dad's Red Sea Max. Also a picture would help.
